Sin embargo, al depurar el script, topLeft y bottomRight son NaN .

Supongo que esto se debe a la estructura geométrica más compleja de mi JSON, que consta de geometrías MultiLineString , no solo funciones de Point simples. ¿Alguna idea de cómo obtener los límites aquí?

En términos generales, las funciones geográficas D3 que aceptan geojson solo aceptan objetos geojson, no matrices. Si anida sus funciones en una FeatureCollection, debería ver un resultado:
