What does this mean? How do I fix it? I am just simply trying to run the server for the backend of a website.

That's because you started the app with node server index.js

that command is been recognized as

node server.js index.js.

simply change it to

node index or node index.js or nodemon index.js

Really adding of the extension .JS is optional
